Depending on what you are composting you might find that layering a  more 
finished compost over your windrows for the first few days of the  process will 
allow the putrescent material sought by the flies to be  degraded  before it is 
exposed to them.  By the time you eventually  turn the windrows the 
putrescent material should be well incorporated and  degraded already.
 
Another option is to harvest the fly larvae as a source of additional  
nitrogen/protein.
