Does anyone think that the residual chlorine from that level of dosing would
be detrimental to the composting process?

NOT a good idea!!!!!   It will cause an anaerobic reaction.

The storm water flow should be recaptured and used to either water the piles
provided it is aerated (aerobic) or could be utilized to make actively
aerated compost tea.  I just gave a proposal to another state for this
specific purpose.

Does anyone know of other viable means for disinfecting storm water that
would not affect the composting process?

 Negatively aerate and ADD VITAMINS to feed the correct aerobic biological
species that consider fecal coliform a toxin and thus decide it is LUNCH!
And check your moisture content... by the way - how tall are your piles?
That will make a difference in what type of organisms come out during a
large storm event.
